Although not dark in a creepy sense but dark in the sense of that Game of Thrones egg from Witcher, Grand Theft Auto V has an appearance by the dog Greyfriar's Bobby visiting a grave at random times in the Los Santos cemetery. There's also the ghost that appears at certain times on a hillside in the northeast part of San Andreas. That one is creepy. Though not as creepy as the big snowman you see through a crack in a door in factory down in the city.

Don't forget the Shuffler from Watch Dogs 2. By taking pictures of bloody markings around San Fransisco Marcus can download audio logs made by different people encountering a strange being known only as the Shuffler, which seems to delight in dragging people into some netherworld and killing them. After locating all bloody marks and going to a specific location at a certain time, Marcus can himself be dragged into the netherworld but not killed, instead given a ghoulishly stylish suit, hat, and bag all made of stitched-together human skin and endowed with the ability to telekinetically shuffle other people's bones.

I wonder if the Baba Yaga easter egg is also a reference to the fact that the main character (not your character, I mean the main character... Kinda like in Oblivion, actually) is played by and looks like Keanu Reeves, who also plays John Wick, aka Baba Yaga.

I know you don't usually cover games like House Flipper, but there is a Forest Cabin in House Flipper 2 where there is a basement that looks like the hiding place for a serial killer. House Flipper 1 had a repeating meme where you would be asked to flip a house and be told that "My ex stole my radiator." In the serial killer's basement of the Forest Cabin is a hidden area that contains a whole bunch of radiators.

Surprised not any of the Fable games showed up. They seem to throw in some sudden curveball of creepy horror right in the middle of that silly fairytale fantasy England. Like Fable 2's The Winter Lodge that you can get to through the Bloodstone demon door. All cute and winter wonderland then poof, horror house. Or homicidal chest made sentient from the murdered soul of a child.
